BioMCP

BioMCP is a command-line tool built around one command grammar that reaches roughly 30 trusted biomedical sources, including PubMed, ClinVar, ClinicalTrials.gov, OncoKB and Reactome. It also runs as a Model Context Protocol server, so the same commands are available to AI agents such as Claude Code, Codex and Claude Desktop.

It lets a query move from a gene, variant, drug, disease, pathway, protein or article into a related view without rebuilding search filters each time. Built-in skills expose worked example workflows, and study commands support local query, cohort, survival, comparison and co-occurrence analysis on downloaded cBioPortal-style datasets, with terminal, SVG and PNG charts. Article commands trace citations, references, recommendations and entities from a known paper.

BioMCP is written in Rust and installs as a single binary or through PyPI.
